My belief is that the entire Abramsverse was an alternate universe even before the incursion.
Think about it. This explains everything. Why the Kelvin violates design rules before it, why Spock Prime was so out of character, the sudden, dramatic leap in technology in some ways while being weirdly backwards in others; the entire universe is not the original. Spock Prime traveled back in time from the future of the Abramsverse. Not the true, Prime Spock.

If it’s so important, the rift affecting past events should have already been an issue, since Kirk’s father dies earlier in the Kelvin universe.
Since they are not going to replace Anton Yelchin as the Checkov character due to his untimely death, I have a perfect way to write the character out and make diehard fans happy. Using an actor who resembles Anton Yelchin or using CGI to put his face on another actor like they did in Fast and Furious 7 with Paul Walker, have Checkov placed in charge of a shuttlecraft that leaves the Enterprise to go to a planet. On the way there the shuttle is hit by some kind of beam. When it lands and the shuttle door is opened, Walter Koenig, the original Checkov steps out. Everyone on the shuttle has rapidly aged and dies. This way the original actor gets to kill off the character.
